My approach: Python with pdfplumber, which extracts the actual text layer rather than re-recognising the page, so characters come out exactly as they were written. Multi-column pages are where naive extraction scrambles into nonsense, so I check reading order per document rather than assuming it. Structure: one sheet per PDF, named after the file, with text split into rows by paragraph so it stays readable and filterable rather than one giant cell.
